Sigpatches are backwards compatible with atmosphere but if you update atmosphere you will have to update patches as well. FW is backwards compatible as well. Fusee-primary will load patches by default, so it might be easier for you. A better question would be what payload do you use to boot Atmosphere.

If an install to the internal memory gives these problems then I think you're missing the latest sigpatches. Note that Hekate and Atmosphere have their own sigpatches. The ones for Hekate are in the bootloader folder and the sigpatches for Atmosphere are in the atmosphere folder.
